I was going to suggest this as a route. I had gluten issues for years, and just cut out gluten a few years ago. A homeopathic specialist recommended that I add some intense probiotics into my diet, and it has helped to slowly get my digestive tract back to where it needs to be, not perfect but its greatly improving. Its awesome you have a naturopath doctor near you, they seem to be interested in finding the cause not just doling out prescriptions. I hope you start feeling better!
Also many naturopath doctors have also studied western medicine, of course some haven't too...you have to check. I have had some bad misdiagnosis from two MDs that I went to. I was suffering from bad gluten intolerance/ breaking out in hives for 5-6 years randomly (all over my limbs..even palms and soles of my feet.) and having horrible rashes and two of my traditional doctors had no idea why, and just gave me prednisone. I began having bad bloating, and anal bleeding..sorry its gross. I thought I might have cancer, I was so scared. So I know they don't always get it right either. But it doesn't hurt to get a second or third opinion from several sources. I would try to find a gastrointestinal specialist, if you go that route. GOOD LUCK!
