I made a batch for my birthday but I shouldn't eat them all (I have no one to share them with), can I freeze them? Also, the quinoa flour gave them a distinct taste (hence not sharing them), is there anything I can susbsitute?

It can be done. I wrapped each cupcake in foil and then put them in a freezer bag. I ate one after defrosting and noticed no difference. Mind you, I tried one after freezing only for 48hrs so you know your mileage will vary.

I froze a batch of fat free sugar free cakes that were gluten free, and warmed them in the microwave on the lowest setting, and came out lovely
